Did you get a reply to this, or figure it out?  When you boot the machine, there isn't anything in the firewall tables so the boot scripts set it up for you (unless you have a save that
happens on shutdown and a restore on boot).  Grepping for iptables in /etc/init.d/* might turn up the culprit.
