I had a problem like this recently with Knoppix.  It was caused by the 
autoprobing detecting the SCSI card and trying to find the CDROM there 
when it was really ATAPI.  Booting in safe mode (or whatever that 
disables hardware detection) worked around it.

Don't know if that helps, but I don't think it's your hardware.  Except 
for how it interacts with the boot CD.
