Well, packages usually install stuff in /etc, one of the various bins, 
and perhaps /var (or they create files in /var, like logs).  So if 
you're installing a local program to /usr/local it makes sense to have a 
/usr/local/{etc|bin|var}.  You don't want local programs cluttering /etc 
and /var with stuff that may get clobbered by "official" packages.
