I think you'll be fine wherever you put the two drives.  If you do lots 
of drive to drive transfers or lots of access to both drives at once 
you'll notice (yes, it's noticable, IME) better performance with the 
drives on separate controllers.  But most likely you don't hit the disks 
hard enough to notice except for short periods you can live with.
